Als Otonashi auf dem Gelände einer ihm unbekannten Schule erwacht, weiß er zunächst nicht, was vor sich geht. Das Mädchen, Yuri, erklärt Otonashi, dass er gestorben sei, und dass es sich bei dem Schulgelände, auf dem sie sich befinden, um eine Welt zwischen Leben und Tod handle. Sie erzählt ihm von der Shinda Sekai Sensen, einer Art Untergrundorganisation, der sie und einige andere Bewohner dieser Welt angehören. Die Mitglieder der SSS sind allesamt "tote" Jugendliche, die sich weigern, sich dem System der Schule anzupassen. Denn sobald man sich den Schulregeln beugt, verschwindet man auf mysteriöse Weise aus der Zwischenwelt.Doch Yuri und ihre Freunde kämpfen nicht nur gegen das System selbst, sie haben einen handfesten Gegner: Die Vorsitzende der Schülervertretung, genannt Tenshi. Mit ihren übermenschlichen Kräften versucht sie, die Ordnung auf dem Schulgelände wiederherzustellen, doch die Mitglieder der SSS wissen sich zu wehren. Otonashi, welcher der SSS beitritt, kann dennoch sein Interesse am "Engel" nicht leugnen, denn ihm kommt sie vor wie ein ganz gewöhnliches Mädchen...
