Den Kern der Story bilden die Diclonius; sie scheinen die nächste Stufe der Evolution zu sein. Es sind Wesen mit hornähnlichen Verformungen an ihren Köpfen. Sie besitzen starke telekinetische Kräfte, die sich in Form von unsichtbaren Armen ausbilden. Aufgrund dieser Kräfte könnten sie mit Leichtigkeit die Menschheit ausrotten. Aus Angst davor werden einige Diclonius von Geburt an eingesperrt, um sie besser studieren zu können. Die anderen werden sofort getötet. Eines Tages kann eine der Diclonius entkommen. Ihr Name ist Lucy und auf ihrer Flucht schlägt sie eine blutige Schneise durch die Reihen der Wachmänner. Sie wird dabei jedoch schwer am Kopf verletzt, stürzt ins Meer und als sie wieder zu sich kommt, hat sie ihr Gedächtnis verloren. Lucy wird von Kouta und Yuka an einem Strand aufgelesen. Von den beiden wird sie von nun an Nyuu genannt, da sie nur noch den Laut „Nyuu“ von sich gibt. Von da an leben die drei Jugendlichen zusammen in einem Haus, ohne von den drohenden Gefahren zu wissen, die noch auf sie lauern werden …
